More generally, it would be great if it were possible to increase the page size throughout a whole document. This would effectively increase the margin sizes so that they could be used to add notes and annotations. This feature would be very useful for proofreading and editing (scientific articles, books, etc.), where one wants to write directions, comments, questions, and suggestions with arrows into the actual document.

I agree with this suggestion. Here is my use case: when I open a scientific article to read and annotate, I often want to use a separate window so that I can look up bibliographic references or look at a figure on a separate page to the text that describes it. At the moment, when I click on the split-view icon in the titlebar, there are two options: "Open in New Window" and "Close Other Tabs". When I click on the first option, it changes the document in the original window. This is annoying. One solution would be to add a new option "Duplicate in New Window". Could you please consider this?

I hope the goodnotes devs will add this feature, but in the meantime the following command-line may help some people:
pdfjam --fitpaper true --trim "-5cm -5cm -5cm -5cm" input.pdf -o output.pdf
It adds 5cm margins on all pages of a pdf document.
